BeThinking.org:  One of my favorites…excellent audio and written articles and recommendations re: most issues surrounding Christianity.  By UCCF: The Christian Unions.   University and College Christian Fellowship in the UK.

LeaderU.com: Leadership University. Awesome database about all things Christian.  It is the faculty outreach and training arm of Campus Crusade for Christ International and includes resources from high school to research levels, with an emphasis on the scholarly.

4Truth.net: Extensive site maintained by an agency of the Southern Baptist Convention in the US.  Information divided by topic’s such as God, Jesus, The Bible, Science, World Religions, and more.

EPSociety.org: Evangelical Philosophical Society. Lots of great articles from some of the top christian thinkers and philosophers. Their list of additional apologetics links can be found here.

The Veritas Forum: Discussions regarding truth and Jesus Christ’s relevance to life today. Originated at Harvard University. Video debates and discussions.

RationalFaithOnline.com: There’s lots of good stuff here too!

Top Atheists and Agnostics:

I’ve listed a few of the leading atheists’ sites below if you want to get insights into their philosophies. Many Christians are hesitant to recommend reading of alternate viewpoints. As for me, I think that if Christianity is true (and I believe it is) then Christians have nothing to worry about. The better we understand all sides of the issues, the better and truer decisions we can make about what we believe.  True truth seekers will find what they are looking for.

Origins

Issues of origins are holy debated amongst Christians, unfortunately sometimes divisively.  Below are a couple of links to popular ‘Young Earth’ creationist sites, the leading proponent of the ‘Theistic Evolution’ view, and the ‘Intelligent Design’ movement.  All Christian origins theories at least have one thing in common…they look to a Creator for the origin of life and the universe.
